Window Hider Quickly Hides Or Kills Windows
Windows only: Sometimes you need to quickly hide specific windows on your desktop from prying eyes (e.g., eyes belonging to your boss). Window Hider makes the process quick and easy.
Window Hider hides any application using customizable shortcut keys. What makes Window Hider stand apart from similar applications, like previously mentioned Windows Hidie, is the ability to assign each program—via a process list—a specific shortcut key, so you can quickly close all windows from a specific program or programs in a jiffy, not just the active one. You can also hide all programs in your list in one shot by moving the mouse to the hot corner (if enabled).
Adding windows to the process list is simple. Drag the icon in the add new process window over the active window and it fills in the process info—name and title—for you. Set up your shortcut keys via the settings option and you’re done. Window Hider is a free download, Windows only.

I just use Rocketdock on autohide. All minimized windows go there, so I set CapsLock to minimize the current window with Autohotkey - thanks to you guys for the idea, btw) I even have a mouse button mapped to CapsLock, so I can minimize/hide a window without the keyboard and without moving the mouse at all. I find it invaluable.
Oh, it also declutters the taskbar. You can keep a working set of open apps there and switch any that you like to and from Rocketdock.
@ciskoh: You don't assign hot keys to each program just one to hide everything. It has some advantages over WindowsKey-M, mostly that the windows are completely gone. Also the addition of the hot corner makes for quick wrist flick hiding of windows. And you cant always lock your desktop when your boss comes walking around, sometimes they want to see something on your computer or who knows what.

windows key + m isn't good enough? seriously in the heat of the moment of your boss walking up are you going to remember what keystroke you assigned each window? might as well just minimize them all... then you could pretend like you were going to get up and get some water or something... heck... lock your station then nobody even sees the desktop?

The problem with Lifehacker is there isn't email notif whenever there are new replies made on a participating thread.
When you ask if it can be used as a portable app what do you mean? It can be run from a thumb drive but the computer you are running it on still needs .Net 2.0.

I remember having Ghostzilla up at work once, the boss came in to use the computer and happened to use the correct mouse movement to open it up - for about a second before it disappeared again. She thought it was a popup ad. Before anyone asks, I was just checking my email.
Interesting. I've used HideThatWindow for this purpose but this seems simpler and I like the idea of the hotkeys. Will give it a try.

I just installed it. It had a few problems with Pidgin at first, but now it seems to work for both Pidgin and TweetDeck. This should help avoid some awkward situations with my supervisor (he likes to try sneaking up on me at random). Thanks!
